Can I check in with Emirates if another airline operates my first flight?

Emirates says its online check-in is unavailable when the first flight is not operated by Emirates. Check the operating carrier on your itinerary and follow that airline's instructions.

Do I still need to drop bags after checking in online?

Yes, if you have checked baggage. Follow the airport-arrival and bag-drop instructions for your flight. Completing online check-in does not remove those steps.
